I think that's why the writers are trying to avoid Sylar getting the time-travel power because of the havoc it would wreak so they have to work in these screwy scenes that have you screaming, "No way! Why didn't Sylar just kill him for his power?!" Still entertaining, though!
Ha, ha! ME, naive? That's funny. Well, Cal, in retort: DUH, Cal! I know that Sylar could've slit Peter's throat at anytime, but that doesn't change the fact that he still let up, as dictated by the script. That doesn't make ME naive, but rather, the writers assume that the viewers are naive to readily accept it. Same idea when Sylar chose to fix Charlie's aneurysm rather than slice both Hiro's and Charlie's heads open to obtain two very cool and powerful abilities. We would all know that Sylar's evilogic would've planned things differently, but that still doesn't change how the script was written. I'm just explaining the writers' logic, is all.
Cal, Peter let up on the power blocking as well as the ass-whooping so that Nathan could come forward, allowing Sylar could retreat inward and heal. Peter said after he nailed Sylar in the family jewels, "Hurts, doesn't it? I'll let up if you give me Nathan back, body and soul," or something like that. Sylar agreed, knowing that he doesn't have a chance being powerless. So, Peter naively let down the power blocking, and Sylar allowed "Nathan" to shift back. He didn't realize that his "brother's" return would only be short-lived.

As far as the rules of (fictional) time travel, they'd depend upon the subjective logic of any genius or doofus out there. I suppose Caitlin would either be stuck in a parallel universe (simultaneously existing arc) or be obliterated into nano particles as the universe reshifts the singular time space continuum.
By the way, did anyone get creeped out by the Claire and Doyle scene? "Barbie? What are you doing here?!" like some giddy teenaged girl. Plus the hug! No offense to the actors.
I know, I'm complaining, but I just want Heroes to get better so that the show can go on. Please, writers, save the SHOW!
