Honestly Juliette you've repeated this for awhile and I see your point, but after watching exactly 2:30-45 like you suggested, I'm still super convinced she is lying about it. When they hugged after she told him the news, I would've expected her to seem happier. That's a typical camera angle with these shows, the awkward worried face someone gives between a hug.
She looked like she was faking her happiness when she told him the news, if the baby is really Louis' I sort of expected her happiness about it to be as equally happy as she was when he proposed, or the other possibility being that the baby is his but she doesn't want it to be, thus explaining her fake-happy face.
Notice how she looks at the test on the drawer, her face shows that she didn't realize it was out in the open for him to see. This was only after her face looked worried when they hugged. I am not even shipping when I say I think it's Chucks, I just think it's pretty obvious that it's not Louis'.

^ She was probably unhappy because having Louis' baby means the wedding is on for sure. She was confused and unsure in 5x01, but now the decision has truly been taken out of her hands.
A control-freak like her wouldn't be too happy about that I think. I honestly think that she doesnt want to marry the Prince (oh she wants her fairytale, yes), but she knows she isn't prepared (and might never be) to be Louis' wife.
Her unhappiness (in that scene) might have nothing to do with Dair or Chair. She quite simply does not want to get married to Louis, she just doesn't know that yet. Atleast thats what I got.

That's why I said her expressions in that scene could signal that she does not want to marry Louis but is now trapped because it's his baby, or that she is worried about her lie.
Honestly if you think about it, it is in character for her to lie about the results. I can't really see her going to Chuck and letting him know that their night at a bartmitzvah ruined her potentional fairy tale. And she literally succeeded with dating Nate for weeks whom had no idea about the limo sex and affair.
Louis is basically in Nate's position from S1, he's been cheated on and had no idea she was taking pregnancy tests. Like opening the fraternity test and being in denial about it, she was in denial in S1 and serena (like dan) kept nagging her about taking the pregnancy test. She didn't want to believe that Chuck might be ruinind her and Nate who at the time were pretty happy.
