When a global terrorists comes looking for Jeff, Chuck finds out it's about Jeff's ability to play Missile Command and that real world launch codes are hidden within the game.  When Jeff collapses from pressure, Chuck is forced to take his place and learns that the Rush song, "Tom Sawyer," is key to beating the game.  In the end, Casey and Sarah use Chuck's field experience to complete his missing credits from Stanford and get him his degree.
