Rizzoli & Isles Season 6 Episode 3 features a murder at a unique location: a body farm. Maura is excited to visit the farm, where bodies donated to science are kept so that students can study how human decomposition works. However, the lead teacher has recently uncovered a body that doesn't belong, and it now falls to the detectives to find out who this person was and how they ended up at the body farm. It is a case with few leads, as Maura has trouble even identifying the body from what little is left of it. When another body is found, the duo finally has a break in the case. They realize they are searching for two missing persons, not one, and are finally able to identify them, though it takes a while to figure out exactly what happened to them.

Meanwhile, Jane has to solve another mystery at home: what is Angela up to? Angela claims to be taking a French cooking class, but that's an obvious lie. Jane is shocked by what her mother is really doing at night and it leads to tension between them. While that's going on, Frankie gets an unusual gift that he uses to play a prank on Jane.
