'Bones also turned Booth world upside down. I think in viewing her life through this doctor she realized how she hurt Booth. Although I would love to see them together I understand why the writers went this route. Bones needed to not be so afraid of her feeling and take a chance. Maybe in the sniper episode Bones will be with whoever gets killed and Booth will realize that she could have been killed as well. He will confess to Hannah of his feelings and hopes she will forgive him. I think deep down Hannah knows this. As Hannah said in the move in episode this is the life she chooses and she cares for Booth but she misses the action.
