It all happens because The Doctor made Clara's student, Courtney Woods, feel unsure about herself. When he had her in the TARDIS in the previous installment, she got the impression that she was not special. In an attempt to make her feel special, he wanted her to be the first female on the moon.

Unfortunately, things on the moon were not healthy when they made their approach in an old US space shuttle in 2049. Giant spiders had eaten the previous occupants and the Doctor discovers how the moon may bring an end to the earth.
In a very strange move, The Doctor abandons Clara, an astronaut and Courtney on the moon to make up their own mind about what should be done for their people. This does not weigh well with Clara.
